The police have named seven other North Korean men as suspects, including two who have taken refuge in the North Korean Embassy in Kuala Lumpur.
It was unclear whether the order would affect North Koreans who are already in Malaysia.
About 1,000 North Koreans live and work in Malaysia, where they have been able to establish international companies and have access to the global banking system.
A third suspect and the only North Korean arrested in the case, Ri Jong-chol, a software engineer, is not expected to be charged but will soon be deported, according to news reports.
